Owen has now scored three goals in as many games against Argentina - including his incredible solo effort at France '98 as an 18-year-old - and given England's World Cup bid a huge confidence boost.
Striker Hernan Crespo put Argentina ahead in the first half, but Wayne Rooney soon leveled. Defender Walter Samuel then restored the South Americans' lead in the 54th minute.
Owen, who had a goal ruled out for offside with the score at 0-0, equalized in the 86th and then jumped to meet a cross from substitute Joe Cole for the winner in the second minute of injury time.
"To come back twice was great, these are what these warm up games for the World Cup are for," said Owen, who has also created two penalties against Argentina. "It was cracking excitement, so much more to it than a friendly. Even when they scored, their fans and their players were going mad."
England coach Sven-Goran Eriksson saluted his players for rallying and beating a team which is one of the favorites to win next year's World Cup.
"I think this was a great football match and this is a great result," Eriksson said. "We came back from 1-0 and 2-1 down to Argentina to beat them 3-2. I am extremely happy."
The Swede's ability to take England to the World Cup finals was in doubt only two months ago after the team had slumped to a 1-0 loss at Northern Ireland.
Owen's goals came after Argentina took off playmaker Juan Ramon Riquelme, who had a standout game and played a major part in both of his team's goals.

"Riquelme was tired," Argentina coach Jose Pekerman said. "It's sad to lose a game in the last few minutes, but that's football. We have to accept that. My players played very tough football. If they can continue to do it all the match, they will be very good."
Pekerman praised England's form and predicted a bright tournament for it at next year's event.
"England has a very strong team with some very good players," Pekerman said. "They will play a key role at the World Cup. This was a very good match for them."
Argentina appeared in control when Crespo, who plays for English club Chelsea, scored in the 34th.
Rooney lost the ball to Riquelme on the right flank and the Villarreal playmaker switched the ball to Carlos Tevez, with the England defense pulled out of position. Maxi Rodriguez hit a low cross from the right and Crespo turned the ball home.
Rooney hit the post before England leveled in the 39th. David Beckham challenged two defenders in the air just inside the area. The ball bounced into space and Rooney got past Roberto Ayala to shoot into the net from 12 meters (yards).
Ledley King's foul 30 meters (yards) out led to Argentina regaining the lead. A free kick from Riquelme found Samuel on the right and his angled header appeared over the line before Ayala made sure at the far post.
After Robinson rescued England by saving at the feet of substitute Javier Saviola, Rooney almost equalized with a lob that goalkeeper Roberto Abbondanzieri pushed over the bar.
But Owen made it 2-2 with the match drawing to a close when he arrived at the far post to head in a cross from Steven Gerrard.
Abbondanzieri then saved a close-range header from Beckham before Owen struck again when Cole floated the ball in from the left and the diminutive striker headed inside the near post.
